I went to Italy 2 years ago but mine is Milan-Como-Parma-Florence-Rome. I am very much into Art & Architecture and so I plan my trip around such places of interest.
Turns out I like Parma the best. The town is nice, clean, compact and not overrun by tourists. Plus, the food is YUMMY with a beautiful Cathedral and small albeit interesting art museum to boot. (I dont know the fact that I was there to watch Parma football team successfully avoiding relegation played a part in my emotional fondness of this town or not :P)
I also like Florence a lot in terms of arts & culture. The city is compact and can be easily navigated by foot but with so many museums & churches to explore. The town has an old feeling, which is not a bad thing. Its beautiful but not cutesy pretty like Prague or Vienna. I love it best when I walked the town at 6:30am where there was no tourist and I could have Florence Cathedral and Baptisterys infamous Gates of Paradise virtually all by myself.
Rome is hectic, noisy, and crowded. But Romes churches are like (not so) hidden cultural treasure troves, and that was probably the part of it I enjoy the most. You can view masterpieces in original settings and visit small churches with startling architectural ingenuity (google Borrominis SantIvo alla Sapienza and see it for yourself). I also like a neighborhood called Trastevere, which is on the other side of Tiber river from city center but feels like a world away.
I wish I could have spent more time at Lake Como (only 45-min train ride from Milan), which is very, very pretty. Ill definitely spend 2-3 days there in my next Italy trip 
Milan is my least favorite spot from the trip. The Cathedral is worth a look though, especially from the rooftop.
So to your question, if you have more time, I would vote for Spending more time in Florence (if you like Art), Lake Como or small Tuscan towns. (like Lucca or Arezzo)
PS. I agree with above comments that you shouldnt put too much faith on an ever unreliable Italian train to get you to Airport on time. Stay over at Milan on your last day.
