Normally, booking directly thru the airlines' website is the best way to go.
But you might have to have a US credit/debit card to do that, otherwise you've gotta do it via online agencies (e.g. Expedia, Travelocity, Orbitz, Priceline, Kayak, Bing!)
Here's the list of low-cost / low-budget airlines in the US;
Airtran*
JetBlue
Midwest
Southwest
Virgin America*
Spirit Airlines* (North/Central/South America)
Also you might wanna check out some other carriers (not low-cost ones) that often offer great flight deals, including; Delta* (Northwest*), Continental, US Airways and American*.
