If you like history and beautiful architecture, you shouldn't miss Budapest and Vienna. At least 2 days in those cities. Oh, don't forget to try public baths in Budapest too.
Salzburg is very lovely. 2 days will do. I think it's not to difficult to go to Hallstatt from Salzburg. It takes about 3h and you have to change at Attnang-Puchheim. I think someone has reviewed how to get there.
I've never been to Innsbruck. My friends went there to ski/snowboard. If that's the case, I'm not so sure if you can see much in April.
When I did my backpacking trip, I took a direct train from Budapest to Bratislava. There's left luggage service at the station and cheap too. Bratislava is alright. Half day will do. I walked up to the palace too. But there's nothing much to see there. The view was ok. Then I took a train to Vienna (arrived in Vienna South station).
I bought Interrail global pass (for EU residents), so all the train travels were free. You might consider buying one country pass for Austria. It will make your trip more flexible. I think you know how costly point-to-point tickets are, particularly in UK. No extra charge or booking is required for day trains in Austria. I checked train timetable from Bahn.de website. If you want to travel around Germany, I strongly recommend going by train. German ICE is my favourite train in Europe. Fast, punctual and comfortable.
