As for Smith in Bane's body, we don't know exactly how Smith did that. Smith did copy himself to Bane when Bane was in the matrix. As a result, that causes Bane's brain(human mind) dead. According to the movie,the matrix can make us feel, see, and hear things in virtual world. Therefore, the movie gives Smith a special ability, which can totally control human brain. That is possible to me.
As for Agents, the Agents are men in black with the purpose to detect and eliminate human who anti the system.
Well, Have u ever question that if any equation must have an anomaly (remainder of the unbalance)..what is the anomaly of Smith?

Anomaly of the Matrix = the One (purpose is to be the indicator of when the zion must be destroyed)

What about Smith?
He is a program with unsolved bug. That's why he is frustrated, unpredictable, and uncontrolable sometimes. Remember? when he was trying to get the password from Mopheus in "The Matrix".
What Neo did to A. Smith?
Neo destroyed A. Smith's code (purpose). In the matrix, any program without purpose must be deleted. A. Smith should be gone by then if he is just an agent. The result causes Smith to go back to his original purpose. That is the bug of the One.
