Like Khun Canadian said ka', if you want to enter Japan as an American, show your US passport when you arrive and leave the country. Keep your Thai passport secured in the bag dai~ leay ka'.
But if you want to enter Japan as a Thai, which I don't recommend, you will need to apply for visa. And use it when you arrive and leave Japan. In this case, don't show US passport. (Why do you want to pay when you can save la' ka?)
This logic applies to other places you will be visiting as well ka'.
To answer khun BMW na ka I think when they ask what country/countries you have visited, it is just for their information ka'. I believe that they concern more about when you arrive and leave their country ka'.
Other bits of info na ka.
From my experience, when you are leaving BKK for USA at the check-in line it's actually convenient to have both passports in your hand because the airline staffs might want to see it. They only want to make sure that you can enter USA coz your Thai passport doesn't have US visa stamped.
At the immigration at BKK airport before you reach the gate, they might or might not ask ka'. Most of them know about dual citizenship quite well ka'. They figure out. You can ask them a question if you have one. (Pick the one that looks like a senior na ka.)
BUT at US immigration, DO NOT bring your Thai passport ka'. Once I was told by a custom office that it would be very confusing. (I still don't understand why it is so.) And don't forget to go to the US citizen line na ka. Now you are American, not Thai.
Regarding loosing your citizenship I read somewhere looong time ago. It will happen when you declare it to the officer of that country. I don't remember the details...sorry jing jing ka'. In this case you will loose US citizenship only when you enter USA with Thai passport. This action automatically shows that you don't want the US citizenship ka'.
